Well, the way it works, it's only 'eating it too fast,' if it goes through the yukkuri's mouth, otherwise technically if you impale them, they'd digest the impaled item. If that's not practical, you can either cut a small section out and place it in there, OR simply paint over it with the flour combo in order to stick it to the outside flesh. RFID chips are pretty durable and take a lot to break.
I buy into the "digestion" theory. I remember reading one story where someone stuck a bunch of thumbtacks into a yukkuri; they would eventually fall off as the yukkuri converted the pins into filling, ending the punishment automatically.

If the robot has a mind similar to Yukkuri then it's a given it fails to recognize Reimu when her accessories are missing. But even then smarter Yukkuri can actually recognize others without accessories. If it's based on smarter Yukkuri then the registration process should include both normal and accessory-less Yukkuri as redundancy.
If it's an early AI model then it probably remembers the Yukkuri as a WHOLE. So if ANYTHING about Reimu changes, be it a missing bow or even a scratch, it's treated as a completely different entity. Again there should be registration for normal and accessory-less Yukkuri.
