Something confuses me: at first, Reimu tries to stop Marisa from eating the flower, saying they are humans' or something like that, but then when a human actually appears she acts all bold and menacing It's strange and I can't tell what happened

So I tried google translating it. It didn't translate too well so someone who can speak Japanese correct me if I'm wrong. The Anon was about to scold the marisa when the Reimu said that "are you about to say that marisa was bad?" and "she enjoyed eating it so it's ok right? If you have a problem why do you plant it in the first place?" then later after the beating Anon said "Reimu, I hate undisciplined people whether they're humans or yukkuri. But more than that I hate parents who refuse to discipline their children. I would've let you off if you had just apologize."
Basically it's the typical 'parent thinks their ko is special' type of shitheadness. Reimu is fully aware that anon said eating the flower is bad but since her ko did it she tried to justify it and shifts the blame on anon. Pretty much another disciplining abuse story of a yu who could've avoided abuse by simply apologizing.
