Yukkuri becoming human (or at least youkai) isn't unheard of in yukkuri fanfiction, so it's within my suspension of disbelief, at least.
But yeah, that father is really creepy, even if he hasn't done anything explicitly reprehensible beyond messing with Baaya. I mean, he did save the daughter's life, and is even letting Baaya take it easy with her.

And yeah this story is a mixture of fuck up but highly interesting and not as cruel as some other stories we had seen.
Though i still wonder what does the guy mean by putting her core in a human body, an artificial body, a blank tube baby one?
Maybe he build the very body using dough, bean paste and stuff and implanted the bean paste core of the baby on it and the reason why she can't walk is because the core is adapting to the new body little by little, giving the bean paste, sugar bones, if there are any, and stuff, "life and movement".
Man so many convulted theories we could throw, i still loved this story and i said before.

Seems to me that from the translation, the scientist created/found a body to transplant the ko-Marisa into and brought her up as a human being using the yukkuri's core. It explains a lot of the deficiencies in her body such as being unable to walk.
