A predator small enough to reach the nest is small and weak enough to get killed by a Yu. I remember some stories about Yus fast and strong enough to hunt and eat a rabbit alive.

Doesn't have to be a small predator. There are enough, counting other yukkuri, that are able to dig through a hole or use some other tool to grab the eggs. That's why having a gap doesn't make sense regardless of magical powers. Having a fully underground nest where the newborns just dig their way out is much better in terms of avoiding predators.
Though yukkuri are generally caretakers, so I don't see why they have to hide the nest or have the children dig out when the mother can take them out when she sees some movement where the nest is supposed to be. I mean, yukkuri with eggs (think house yus) are more like birds or reptiles than like turtles or fish, so aside from special circumstances the nest is never alone.
