Gensoukyou accept all fantasy creatures be they from local folklores, shinto, buddhism, taoism, and even European like Remilia. After all, they're all in the same shithole when humanity starts exploring science to explain the world and shrug away supernatural as superstition and fiction.
But well, during the 6th century until Meiji restoration, the Shinto religion are assimilated by Buddhism. Unlike Abrahamic religion that consider any gods other than their One and True God as devil, Buddhism is designed to accept local gods as part of the reincarnation. You have many good karma, you'll be reincarnated as gods. So Buddhism get along just fine in India (w/ Hindu), China (w/ Tao) and Japan (w/ Shinto) after the locals can accept that idea. Of course, the gods are lower than the Buddha who has freed themselves from karmic cycle. Or other alternative, the local gods become an incarnation of the Buddha. Thus Shinto temple can also be used as place to worship the Budha.
But during the Meiji restoration, mainly for political and nationalism, anti-Buddhism movement arise and demand the separation between the foreign religion (Buddhism) and the native (Shinto).

Check out some of the Touhou books - Yamaxanadu's hell is mentioned as having torture equipment, though it's kind of hilarious that it has run into a serious budget crisis.
Oh, you mean the kanji in the left corner? It is not the kanji for sin sack. I don't know what it means in Japanese but the same character means "End" in Chinese... Assuming the kanji means the same thing, I deduce this pic must be the end of a part of the series.
